They are found deep underground, far from spawn. There are only three in a single minecraft world. That being said, they're exceedingly rare. You can locate them using eyes of ender, crafted using a blaze powder and ender pearl in and shape in the crafting interface. You then throw it, by right clicking with the eye of ender in your hand. Then go in the direction it flies. You will need many, many eyes for this. as it only goes so far, and it's not always reusable. Eventually you will find yourself a stronghold!
The Library
A stronghold consists of many, many different rooms, such as the libraries, treasure halls, stair wells, jail cells, fountain rooms, dried fountain rooms, hallways, empty rooms, dead ends, and the end portal room. Sadly I lost the stronghold before I could take enough snapshots. There are, of course, significant dangers in this mad maze. Like mineshafts, there are the ravines, and the random mobs spawning. They can cut into eachother, and they can cut into dungeons, too. Sometimes lava can naturally generate into hallways, thus burning you alive, and most horribly, silverfish hide in wait all the time inside the walls. Don't mine the walls! Silverfish hide in the walls and when the block is broken, they can pop out at you. if they hit you, or you hit them, more will spawn and ruin the walls, and you will inevitably be swamped by the tiny devils

Strongholds are the only way, unless you build your own portal (which is not possible without creative mode or 3rd party inventory modding, which I do not condone), to get to the End, home to Endermen and the Ender Dragon. To do so you must find the end portal room, then go to the portal (be wary, as at the foot of the portal lies a silverfish spawner, constantly firing off waves of silverfish) and insert 12 eyes of ender into each portal block individually. Once you fill them all the portal will fill with black film stuff and once you hop into it you will be instantly teleported to the End, so you can get murdered by the Ender Dragon.
End Portal Room
Mushroom IslandYou can find this quirky biome in the middle of some oceans. however it's quite rare, don't get your hopes up.
The recently discovered mushroom island on pirate wife
On these islands no mobs can spawn, other than the peacefull mooshrooms. That means at night time no need to worry about pesky creepers, or thieving endermen.

Hang in There Baby!
As you can see from the other pictures, these islands aren't only different in local species, but rather than trees and grass, there is a surplus of giant mushrooms and mycillium. You can collect some mycillium by using an enchanted tool with fine touch. If you place it on the ground in a normal biome it will spread like grass onto dirt. except slower. You can grow a large mushroom anywhere with a mushroom and some bone meal.
